after replaying final fantasy VII and crying again at the death of aerith i have to ask. are there any moments that made you cry in video games?

Well, I didn't cry, but the scene in Parasite Eve where a bunch of gunships are flying protection for you, and even when they know they're about to be killed, horribly, they keep going to protect you.

Have Snake actually commit suicide, but instead of having the camera pan away and you hear the gunshot, force the player to actually press the fire button. It would have been far more effective and emotional than the "ending" we got.

Usually its not the scenes but the music and the set up to the event which sets me off.
I don't really have problems getting emotionally attached to games, for this generation I suppose its the same as emotional connections to movies for the last generation.
Anyway, i'd say the games which made me cry were;
Endings:
FFVIII - Spoiler:
I liked how due to lack of sound, it was set up like a well planned music video, I cried at the flashback in the ending to Laguna proposing to Raine in his youth and the fade into reality when he's by her grave, still gives me chills really as its quite a sad scene in hindsight.
FFX Spoiler:
The voice acting wasn't too great but the set up and circumstances leading to Tidus disappearing and the music made me cry, same for the final speech at the end, had my sister who was watching crying for hours afterwards, I quite liked FFX-2's ending as while the game was quite happy go lucky and corny in places, im a sucker for happy endings so while the ending went against what the director wanted FFX-2 to end, the crew wanted a happy ending so thats what we got.
MGS4 Spoiler:
Not the attempted suicide, but the lead up to Otacon's speech about Snake to Sunny set me off, also parts of Big Boss' speech I found quite inspirational, especially as I was going through a rough time when I completed the game

If anyone here has ever played the SNES RPG Terranigma he/she knows why this scene made me cry (The game never came out in the US, only in Europe and Japan). The ending scene was really sad. You helped to revive the world and at the end... The last sentence, said in the game made me cry.
"Und Ark träumte seinen letzten Traum. Er träumt er wär ein Vogel und flöge frei durch die Himmel."
"And Ark dreamed his last dream. He dreamed he were a gull and flew freely through heaven."

It ended that way because Ark helped the god of the upperworld to ressurect it but finally he killed the god of the underworld Ragnara. But without Ragnara, the underworld cannot exist. Project Zero II: Crimson Butterfly

Just seeing Mio strangle Mayu, and her accepting makes me so sad, and the fact those preists are banging their staffs making Mio loose thought and act fast.
Soo Mayu dies, and when the butterfly comes up and says thank you, that just sets me off.
Tsukiko's singing makes a shiver go down my spine, and its really saddening.
Project Zero III: The Tormented
Two parts:

Miku runs screaming for Mafuyu, now that sets a biiiig shiver down my spine, and then Rei starts running after Miku screaming "Don't follow the dead Miku! Once you do you can never come back!" and "Don't leave me behind Miku! You're the strong one!"
Wow, so touching, its heartbreaking.
The second would be the ending, how Rei is chasing after Yuu, then he says if she lives, he will forever stay alive in her memories, but when she dies, he will forever be forgotten.
Thats when Tsukiko's singing comes in, the moment gives me shivers again and makes me in a sad state, when he takes her tattoos and walks off to the other side. Then Rei wakes up, and starts to cry.
Sooooooooo heaaaartbreaking.

There are not many games that make me cry. So Here's the list:
The end of MGS1, where Naomi talks about her brother.
The end of MGS3, as CR29 mentioned.
MGS: Portable Ops, Elisa's final scene.
MGS4: The end, where Otacon talks to Sunny about Snake.
The letter at the end of Silent Hill 2.
The ending of Syphon Filter 2.
Here are some moments that were probably made to MAKE people cry, but that actually made me really happy:
