Here's something which I initially posted over at the Project Umbrella forums and the reH community, and now it's making the rounds over on this turf. Hope you don't me presenting you with some delicious copypasta, but I'd like to get as many opinions as I can about this, from a number of sources. While I don't hold much faith with reH, maybe I'll get some better responses over here.

Looking at Leon's RE3 Epilogue of the original Japanese, it's said that Leon was essentially blackmailed into assisting the U.S. government, in exchange for Sherry's safety - who they threatened to kill if Leon didn't comply to their demands. However, looking at Wesker's Report I, it's very likely that Wesker himself is in possession of Sherry. So, my question is this - What if Wesker and the U.S. government were working together in some aspect or another?
Either the U.S. government were bluffing, or Wesker has some form of connection with them. Afterall, I think the U.S. government realised that Umbrella had gotten out of control. They had probably funded Umbrella in the past, most likely from some Pentagon black budget, but in recent years they had begun to get involved with things that jeopardised the secrecy of the project. With the Raccoon City incident being the final straw. As a result, you had these two powerful forces - previously working in tandem, now fighting each other in a lengthy court battle. Thanks to Spencer's finances, Umbrella managed to shift some of the blame on to the U.S. government. However, I think that Wesker has had dealings with the U.S. government, such as testifying against Umbrella. How else would he gain possession of Sherry?
We gotta consider the following:
- Wesker's connection to the U.S. government
- The possibility that Wesker took Sherry into his care, from Birkin
- The relationship between Wesker and Ada
- How Wesker gained possession of Sherry, if he gained possession
- Wesker's Report I
- Leon's RE3 Epilogue
In addition to this, we have the elusive "Organisation" - a mysterious group which at present we know very little about. All we know is that at some point, Wesker was involved in their operations, and that Ada is a fully fledged member of the group. That's another thing which intrigues me, the relationship between Ada and Wesker. If I had to hazard a wild guess, I would assume that some kind of platonic relationship was developed between the two, both of them using the other to achieve their ends. Ada's loyalties are set with the Organisation, but we still don't know what she wants from all of this. As for Wesker, it's apparent that he has no obligations to anyone. Personally, I believe the Organisation to be a division of the U.S. government. Think of this: Wesker works with the Organisation (U.S. government), uses his experience and knowledge to inform them of Umbrella's history, their plans and other items of notable importance. During this time, he becomes acquainted with Ada. The Organisation use Wesker's information to stage their own plan of attack against Umbrella, to bring down this rather ugly leftover from the Cold War - a black budget project which has outlasted its purpose to the U.S. government. Unfortunately for them, Umbrella had grown powerful over the years and was now in effect the equivalent of a small country. This is where Raccoon City comes in, which as I mentioned earlier, was the final straw.
Following what happened in 1998, the U.S. government cuts all ties with Umbrella, destroying all records and traces of their involvement with the company. Throughout 1998, Wesker remains part of the Organisation (U.S. government), he states "something" about Sherry - who is in the custody of the U.S. government, as per Leon's RE3 Epilogue and mentions this in Wesker's Report I. Wesker pretty much uses the Organisation/U.S. govt as a means of destroying Umbrella, since they have the resources to take down such a behemoth of a corporation. In 2003, he personally heads out to the last stronghold of Umbrella, eliminates Sergei and acquires all of the data on Umbrella's research. Now that he has no further use for them, he abandons the Organisation/U.S. govt and takes control of the remnants of Umbrella's assets, he also enters talks with another pharmaceutical company, called 'S'.
2004. Wesker has formally inherited Umbrella's dark legacy and is in the process of rebuilding a new Umbrella, one under his leadership. The U.S. government/Organisation begin to stage their new war against a new Umbrella, but this time very much a covert one - using Ada as their weapon. As it stands, there are a number of intricate relationships going on, with Wesker fighting a war on numerous fronts. He's got the Organisation snapping at his heels, with Ada intent on outmaneuvering him into defeat, and finally there's Spencer, who still remains at large.

With the sanctuary of the old Umbrella ruined, those in power struggled to erect a new one. They are aware of their own crookedness and deceit as they engage in their own personal war of light and darkness.
