It probably has nothing to do with anything that happened to her in the last 2 years. Just maybe a sidenote clarifying that she was immune. Theres been debates back and forth about it, some said she was immune others said the vaccine wasn't 100% effective. Obviously she turned out ok and never showed signs of it later so I am going with the first one. It is not likely Wesker would of tried the T-virus on her since he probably wanted to keep her at best condition to use her against Chris. Theres so much still unexplained though, I cant wait to read the game files for myself.
As far as RE3 goes, aside from being one of my favorite games in the series, you won't give much of an explanation about Jill being immune to the virus. It basically goes like this:
Jill: Oh Noes, Nemesis got me with his tentacle, I am infected
Nemesis: STARS!
Carlos : <saves Jill>
Carlos : <finds vaccine and gives it to Jill>
Jill: Huzzah, I am cured and back to normal in a matter of minutes. Lets not elaborate on this little plot development anymore.
