So were the Wesker Children given the Progenitor Virus when they were born as part of the Wesker Project, and it somehow remained dormant until the "experimental virus" awakened it? It just seems kind of odd that Spencer would want to create a new human race with the Progenitor Virus, but then not actually use it in the Wesker Project.

here's the part in question..

According to this plan, hundreds of children born of parents of superior intellect from all nationalities would be collected.
If their knowledge, logic, and self-will could not be altered by genetic manipulation, then Spencer himself would instill his values into these children by whatever means he deemed necessary.
These children were all given the surname Wesker, and after completion of their indoctrination/manipulation they were placed into select controlled environments in various locations around the world, even under Umbrella’s watchful eye.
it mentions genetic manipulation, so that could probably have been a part of it. the "mystery virus" itself could have been something derived from the progenitor. It isn't explained in the game..
we'll probably have to wait for the next japanese book to explain all of this in great detail.

Here's the summary of the background story.

Regarding the mystery virus that Birkin gave Albert Wesker, it remains an unnamed virus, to filter out the more 'special' Wesker children.Its not stated explicitly but it is to assume that the Wesker Plan is to help out with his Progenitor Virus plan.
Umbrella were just there to sell the other virus to earn the funding for his Progenitor virus project. There is no way Spencer will sell his P-virus since its the virus he most not want anyone to have, as its the core of his plan. Furthermore, its the deepest secret of him, that not even Umbrella database know. After Wesker discover the 'new race of human' plan, he decided to have that plan too.
After Umbrella falls, Tricell rushed in to the site of the Progenitor flower where the Progenitor virus was extracted. they refurbished the Umbrella facilities there. Wesker joins in Tricell by offering the virus and the knowledge he possesses, and they work on developing the Uroboros Virus from the Progenitor flower. Thus, Uroboros virus have about the same trait as the Progenitor Virus/Progenitor Flower, in that only a selected few will survive. Wesker was planning to use the Uroboros virus, the same way Spencer intend to the Progenitor virus: to select a few for the 'new race of human'.
As for the plan

I too think he was planning to inject the Progenitor virus to the surviving Wesker children too to initiate the final stage of his plan. What he didn't expect was that nearly all the Wesker children died.

the case file mentions this and it probably means spencer was aware of this as well since he was probably keeping tabs on all the wesker children. But the file also mentions that some of them survived (which means they would have the same kind of powers as wesker) . So we might see this part of the story coming in to play in the future.
and i dunno about any further injections, there's no mention of it. The way i see it, spencer was just hoping that when the wesker children come to him and realize that he was the one responsible for their super human powers, they would embrace him as a god or something.
