Well, my favourite protagonist would have to be Chris Redfield. I would give an honourable mention to Leon S. Kennedy in his RE2 incarnation, back when he a rookie cop. He had this wonderful 90s vibe about him. His hair, his clothing.
As for antagonists, I would have to vouch for Nicholai. He's somewhat underrated, even though he managed to screw everyone over throughout the course of RE3. Tried to kill Jill on a number of occasions, and all for the megabucks. I don't think he really cared all that much about Umbrella.
Again, honourable mention to Sergei Vladimir - who despite everyone's misgivings about him being a throwaway character scheduled to die just to make Wesker look good, was actually quite a sympathetic villain. Unlike most Umbrella officials, he genuinely lamented over the loss of those under his command. Yet all along he was being set up as a fall guy.
Oh, and Vincent Goldman from Survivor. Sure, Alfred murdered his own secretary and Marcus used people as test subjects, but Goldman killed children. With the right motive or the wrong mindset, anyone can kill a man, but it takes a certain kind of depravity to kill a child. What's worse about it is the fact that Goldman wasn't insane, he knew exactly what he was doing and why he was doing it.
Ambitious, yes. Paranoid, yes. But he wasn't insane. Think about it, the man murdered dozens if not hundreds of children just to further his own career. He was the man that Umbrella sent in to get the dirty work done, and Goldman had no qualms about doing so.
So, to summarise:
Protagonists: Chris Redfield, Leon S. Kennedy (RE2)

I don't know, I think they linked him in quite well. A lot of files connecting him with other characters in the series, such as Nicholai and Spencer. In fact, he was something of a friend to Nicholai. My own theory is that Sergei was the one who introduced Nicholai to Umbrella, offered him a career there and all that. When the Cold War ended, a lot of former Red Army soldiers were more or less stranded.
While most of them were reformed into a new army, a good deal of them ended up outsourcing themselves to other places. The collapse of the Soviet Union gave Umbrella an almost limitless supply of experienced, professional soldiers. Sergei joined shortly after, and most likely recruited a large number of ex-Soviet soldiers for his UBCS. Given his "friendship" with Nicholai, I imagine that Sergei recognised his abilities and gave him a place where he would make the best use out of them - Monitor. He was a member of the Russian special forces afterall, so his survival during Raccoon City isn't outside the realms of possibility.
