"The Ending of the Beginning" from CODE: Veronica. It's beautiful. Serene yet appropriately climatic when needed and intensely emotional. It's actually quite a heartbreaking piece of music when you align it with the emotions of the characters, particularly Alexia and Alfred. There's just so much pain and sorrow throughout "The Ending of the Beginning." And, visually, it's supported, in my opinion, by the best cut-scene in the series.
The main theme in Outbreak probably ranks second, but it's hard to be certain, given the variety of beautiful music in the Resident Evil series.

The save room music from the first 3 games, especially RE2. Like Mr Spencer said on the RPD Dispatch, I love how it makes you feel safe but still lets you know that evil still awaits you outside. It makes me sad that Capcom scrapped save rooms completely in RE5 .
Also the Nemesis theme. I used to play RE3 as a kid and I was so scared of the Nemesis .
