She probably went M.I.A. on a B.S.A.A. mission, everyone presumed she's dead. Body never obtained. Wesker&co ends up either just "storing" her as a nice trophy (in a coma like state, probably) or they pull a "Leon Magnus" on her and puts her against her own "friends" through some sort of "controlling" method (which in that case probably includes reanimation of the body).
Interesting it is either way, that they "killed her off". I'm kind of a fan of killing off main characters. Makes for really great storytelling.
